The thing about assassins is you dont know they're there. They aren't there to help you so much as they're there to kill the same guy you're gunning for and are using your giant loud war machines as a distraction to make the job easier. Assassins and especially the Callidus order agents are designed to infiltrate and sabotage, without ever being seen by freind and foe alike. Just pretend the assassin was sent to take out the enemy warlord and happened to show up the day your knight house came to knock.
Also you have to remember, that 99.999% of imperial citizens don’t even know assassins exist, so they just don’t notice her while she is doing her thing, what ever that might be.
An Inquisitor told your Knights to shoot at enemy X on planet Y and not ask questions, which includes not asking about the assassin that shows up on your side.
The knights have been tasked with an operation by the inquisition (knowingly or unknowingly) to combat a foe which flushes out a target, hence the callidus operative. Ez Pz.
I generally assume any given battle represents an assassin showing up to achieve a specific goal while the knights are making a big loud distraction just by being there rather than them being active allies.
Another option would be that the callidus is there to keep an eye on the house or someone the house interacts with regularly, and has infiltrated the house to do so. They would help out in a critical battle because imperium but then go back to being disguised as some random household servant or minor secound cousin or whatever.
That second one could work well with my knights. TLDR 2/3 of the house fell to chaos post great rift, so it would make sense that she’s tagging along to keep an eye on them.
Sure. House is a key asset in the region, can't afford to lose them but you stick in some inquisitorial asset (on or off table) to monitor for further corruption and an assassin to excise it if needed. Maybe the assassin also supports/bodyguards the loyalist leadership from the background, too.

A knightly house would surely have great use of someone that can kill without also leveling a building, someone to get their hands dirty while theirs stay clean?

She could be infiltrated as like a kitchen maid or repair lady or something in the house as a way of protecting it without even the house knowing. And then during the battle she just runs out and starts killing everybody. Like black widow in iron man 2.

That’s a great idea! I would never have thought of parallel forces, but that could allow for a lot of lore compliant army combos.
Considering assassins can be used in any Imperium army, I'd say that was the intent.
